I've read through a bunch of posts on Google Groups, and it looks like...
a.) "Captain Continuity" was originally a mistake, someone getting confused 
about Continuity Champ's name.
b.) Like whenever a funny mistake happens in the LNH, it got incorporated into 
continuity, with Captain Continuity being a divergent future version of 
Continuity Champ.
c.) Years later, Drizzt, Continuity Champ's creator, explained in a comment that 
he had planned to have Continuity Champ Jr. take over Continuity Champ's role 
and call himself Captain Continuity, but he never got around to writing the story.
d.) Martin used Captain Continuity as a future identity for Continuity Champ Jr. 
in his LNH2 stories, giving him the above powers. It looks like he thought 
Captain Continuity had *already been* future-CCJr., and thus, the powers he'd 
shown the original stories were just ones he had.
e.) Martin used Captain Continuity in a present-day story for the first time in 
the Infinite Leadership Crisis, without explanation.
f.) Rob Rogers had all the disappeared characters come back in the last chapter 
of the ILC and used them all in a big, splashy fight scene, fixing this version 
of the good Captain firmly in place.

And that's where he's been ever since, with various writers using him as a 
high-level cosmic hero type. So, short version: He has those powers because he 
got mixed up with Continuity Champ, who had those powers. (Among others, but 
going into *those* would be even more complicated.)

Also, yeah, the Continuity Corps miniseries never happened - it was teased for 
years before being officially canned.
